You can buy a simple harness that will remove the skip shift feature. It's called a skip shift eliminator and gen5diy, Phastek and Summit Racing all sell them. They are pretty cheap at only around $20.

I just adjusted my driving habits and now I only see the skip shift notification once every few weeks.
