I am 99% sure that it is your BCM (body control module) It controls accessory funtions ex:windows, keyless entry, stereo. I have this EXACT problem in my car.
If you get in the passenger side look under the glovebox, pull the flap down that you could kick with your toe if you were sitting in the seat. Look up and you should see a black box looking thing with wires running to it...

thats what it looks like, (sorry its so small) but get under there and wiggle the wires...if that cuts the stereo on and off its a loose connection to the BCM if that doesn't work, then it's a bad BCM and you will need to replace otherwise it will continue to cut out.
