Check your wires. Mine isn't tuned but it runs fine for now. Somehow my wire came off the spark plug and it ran very rough and had misfires. Thats when I opened the hood and checked my wires and low and behold a wire popped off.

Check your wires onto the coil also! If you changed your plugs, I would think they would eliminate the problem of a cracked plug! It might be possible that the wire was damaged upon removal somehow!
If you have an OHM meter, check each wire individually, sounds like it may be the wires!!!

I checked the wires and 2 of them don't have the little metal clips that inside the coil pack. They still go on but don't make a clicking sound. Could this be it????

More than likely yes. Get yourself some new wires and put them on and take it for a test drive.

As everyone has stated it is going to be one if your wires it cracked plug. I did the same thing. Took it up to my buddy's shop and cylinder 7 had a misfire pulled out the plug and had a little hairline crack. Changed it out and car ran fantastic. Check all boots and run a diagnostic shock and it should tell you where the misfire is coming from plus the 20 codes thrown saying there are no cats.

*edit. Whoops missed the above post. Clicky is good with plugs

Sorry to hear you're still having problems OP!
With the extra plugs and wires, you can always keep them for future use or sell them!

At this point,IMO, Take the car to a tuner and let them tune it! Since you are running cat less mid pipes, and haven't had the rears tuned out, could be your problem! Since you have headers anyway now, needs to be tuned anyway! The tuner can hook your car up to the computer, and tell exactly what's going on!

Check your airbox, MAF, or anything else that you removed before/while doing your header install. Any extra air in the system after the MAF will cause it to run like garbage.

I had a problem with mine that sounds like identical symptoms to yours. It ended up being that the wiring had slightly pulled out of the connector at the crank position sensor. If you know all your plugs, coils and wires are good then maybe it's a timing issue.

The codes I'm getting are for bank 1 and 2 sensor 2 not responding and random multiple misfire code. I'll go and check all sensors to make sure none got disconnected.

I agree. There is no need to run colder plugs with a narrow gap unless you're running forced induction.
