Flashing CEL?
Sorry guys I'm pretty sure this has been discussed before but, while I was driving around my car was running fine, but then when I slowed down my CEL comes on and it starts to flash then me Stability Tract came up for a second and went away. I have read on here that it might just be a loose connection but in my case the CEL at some point keeps flashing then stays solid. The only thing I have done to the engine is put on a ROTO-FAB intake on and a SLPLM2 axle back. Oh and I drive a 2011 2lt.

Flashing CEL is a serious missfire being detected.
I would check all your plugs & wires to make sure they're nice and tight/snug. Thats the first place to start looking.

OP first thing I would do is either buy a OBD 2 code reader or go to auto zone or advance auto and see if they can read any codes stored.

I dont know much about the 3.6 LLT/LFX but if its individual coils, scan the CEL and see what cylinder is the problem. Move that coil from the problem cylinder to another one and if the missfire/CEL code changed over to the cylinder you moved the coil too, then you know that coil is the problem.

So I got to the dealer and they said that they couldn't duplicate the problem so everything was fixed, but the CEL came back on. Has anyone else experienced this?

You prolly have a P0300, P0420 and P0430 codes. 0300 code is multiple misfire code which was prolly caused by loose plugs which in turn gave you the 0420 and 0430 codes due to raw fuel going to cats. Clear the CEL and drive it for a cycle then scan for codes. FWIW... I could be completely wrong on my assessment as I am not a mechanic.

My CEL flashed last night and went away but now the car rumbles/shakes at idle!
