I recall using a coin (don't remember if it was a dime or a penny) to open my fasteners. That's safer than an old worn-out flat blade screwdriver. When I do use a screwdriver I use a new short short style (almost no shaft--just the blade and handle. That works too.

Where can I get some of those? One of my fastener does not want to stay down.... I try for a long time and screw it down but always pops right back up....

That has nothing to do with the fastener, the fastener is the same other than the tool used to lock it into place.

One of your fasteners are popping up because the lid is not properly aligned with the airbox and is therefore not seated all the way down and/or the retaining clip that hold's it got bent (which can be fixed by straightening it with a pair of pliers and a screwdriver).

Any advice on how to polish the metal cover if you have some small scratches by the screw heads...

I have heard of people using a rubbing compound/polish and getting some success, it just depends on how deep the scratches are.
