Amplifier or out of deck?

No way...that amp is used to power the 7 speakers already installed in the car. If you can even somehow manage to hook up a subwoofer to that amp, you are probably going to overwork it and fry it in a heartbeat anyway....and that is if you can even manage to get it to put out enough power to sufficiently push a "small sub woofer." Just spend the $400 and buy a JL 250x1 and properly power your sub woofer. It will never over heat...never breaks...works WONDERFULLY.... I have nothing but good stuff to say about JL.

Leave the stock amp ALONE!

I would install in between the stereo and amp.....not after the amp. You just need the signal coming from the speaker wires which would then lead to the splitter and in line RCA jack. The speaker wires would still run just fine to the amp and to the following speakers. Heck, you could probably do it afterwards and have no issues as well. In fact, I'll ask how they did mine to be on the safe side for you. Just remind me...

I did it between the amp and speaker on my 4th Gen and never had an issue with it at all. LOVED it.
