I'm actually seeing a similar problem with my car. Not quite as severe as the OP, but I have yet to match, let alone beat, my stock times.
Best Stock 1/8 mile: 8.45 @ 84.86 mph Best Stock 1/4 Mile: 13.20@105.9 MPH Best Since: 1/8 mile: 8.52 @ 86 mph, 1/4 mile: 13.32 @ 107

As I said, it is not to the same degree, but I do have similar 60 ft. times as pre-mod, therefore, not getting off the line slower. I am losing it between the 60 ft, and the 330 ft. (I'm able to run 1/8 mile more frequently than 1/4) That is where I'm seeing the drop off. Regardless of where the "drop off" is, you can understand why it would be frustrating to spend $2400 to "gain" 45 HP on the dyno, yet lose "performance."

you wont run that fast at "the Strip" in Vegas, as the sweltering heat often causes the DA to approach 5000ft....
This track is somewhat brutal on heavy cars such as the Camaro, GTO's...

Maybe you need a new tuner who can diagnose problems.

You know it was hot both days, but what was the DA on each day? Do you still have your time slips (stock) vs (modded). If you know the date and time of each run, you can look up the DA and correct your times. Then we can see if your car is truely running slower (based on weather/altitude conditions).

TUNE TUNE TUNE TUNE! The mph tells the whole story. Driver input can explain 60 ft time, but the motor output will explain the mph. There is something way off in the tuning.

yeah, i've been racing at that track for years and you can never run the same times as everyone else in the country. must be built on an indian burial ground. lol i've only gotten to run once with my ls3 bone stock, i did a 2.3 60' time and a 14.00 @ 106. better than i expected on the mph. i totally bogged it though. hopefully i'll make it back out sunday with my full exhaust and half a tune. waiting on Lew for the wot revision.

You said you put new nitto's on the rear, are they about the same height as stock? If not this could cause a problem.
