Reconnecting negative battery cable, alarm goes off... any ideas?

So I need to take my car back to stock so I removed my CAI and race scoop. I disconnected the negative cable from the battery while doing this. Only thing electrical I touched during the work was the cables for the MAF and the windshield washer pump and all I did with those was disconnect and reconnect them. When I finished I went to reconnect the battery cable and the car alarm immediately starts honking. Was wondering if anyone has run into this or has any suggestions. It is the middle of the night right now so I can't really trouble shoot it without pissing off the neighbors. Going to wait until mid-morning to see if I can get the alarm shut off once I connect the cable... hoping for some experience or suggestions by then.

My does that. After connecting the battery just disarm as normal.

I believe mine did the same thing when I disconnected the battery and shut the trunk. Realizing I was unable to open the trunk, I popped the hood open and jumped the camaro with another battery. Thats when my alarm went off. I just hit the panic button to make it turn off.

Thanks, that is all it was. I have disconnected the battery before and not had that happen so it freaked me out a little... plus it was late and I did not want to disturb the neighbors.
