Why would there be a difference for manual or auto for an intake?

Only in terms of how the car reacts to the airflow. It may change the way the car thinks it needs to shift.

That occurred to me but I've never seen different intakes for auto and manual versions of the same motor. How about just make the highest flowing intake practical and call it a day?

No, I think its a matter of testing whether they'll need tuning of some sort.

Or it could just be that they're saying "it doesn't matter what tranny you have" not "we need some of each."

I'll be building my own intake, so it doesn't really matter to me anyway.

I wouldn't know yet because I don't have one but It LOOKS to me like the stock intake is decent. Wouldn't a K&N replacement take care of most of the gains?

Maybe, maybe not. I do know that a CAI gains 13 RWHP on this car with no tune.
