You are taking about 6mm or so.......From seeing your other post I assume you have the Detroit Speed Coilovers on the car and have made other updates to bushings or at least had things apart. Any number of things you have touched including alignment settings could account for this?

Any chance you fender is just pushed in the 1/4"? When I ran my Evo VIII in NASA I physically just pulled the front fenders out by hand to help the 275 tires fit without rubbing....I used the tires to judge when the fenders were equal.

Could just be uneven camber. Has it been aligned recently?

Measure in which direction? Forward, rear, or up? From my rim lip to the front edge of the wheel well is just under 6", I'd say 5&7/10.

I see now. I think the measurements you need would require removing the front wheels. May be a dumb question BUT, do you have the stock staggered setup (rims)? Is there any possibility that a rear wheel is on a front hub? Believe it or not, I took my car to a dealer for "just an oil change" and the idiots rotated my wheels. I had one rear wheel on the front on one side. Crazy right?!

Measuring the tire to fender thing is not the accurate thing to do since the front panels aren't evenly put onto place ask me how I know. Take off the front wheels and make sure the front rear trailing arm is positioned similar on each side, there is like 4mm of play in the hole that front rear arm bolts on to.
