Thanks! I cleaned the rotors and pads with some copper grease carefully, then washed my car and rinsed them out good with the hose. Seems to have worked for now at least. I'll definitely look into...

Thanks for everyones help and advice. It ended up just being a flange on the clamp nearest the right exhaust tip! It was vibrating against a weld near the rear bumper. Readjusted it, tightened it...

I didn't think to ask too much from my mechanic, but he said he put some high quality pads on that they put on all the "Sports Cars" that come in to the shop. I just hadn't ever noticed those marks...

I'm taking the tunnel brace off tomorrow. A few other people suggested it could be a heat shield? Guess I'll have to just keep getting the rattles out one at a time :/
