Dealers can't tell if you have someone tune the car (I.E. modding the ECU), even if they could, most of them wouldn't want to go through all of that effort.

However, if you rip out the ecu and add a brand new one with an aftermarket logo on it, like people do with evos and other tuner cars, then yeah, they would be able to tell.
