The tuner is going to be able to see any codes your computer is throwing. However, any issues would be something you would need to discuss with your shop ahead of time, way before they get it strapped onto the dyno. You'd want to tell them what you are hearing/feeling, then they scan for codes, and possibly do a test drive, and start troubleshooting during either one of these. The idea is that any problems are corrected before getting to the dyno and dialing everything in.
