So much mis-information, gonna confuse this poor newbie...M6's have torque management too. The output shaft problem is an issue, but as far as I can tell from the cases reported here, is that all the breakages were on vin#'s before this first became in issue (under 26,xxx vin #'s).
ALSO...3.70's are available now from Lingenfelter...and Richmond is coming out with 4.10's and 3.70's this month.
A tune in an M6 probably isn't worth doing by itself if you don't plan on any other mods and you are worried about your drivetrain warranty...but since you're talking about adding Cam, headers, gears, possible supercharger etc...you're gonna need a tune anyway (plus your drivetrain warranty is done anyway at this point). As long as your car is tuned by someone who knows what he's doing, it's not gonna directly heart anything and your car will run much better.
