Noise is pretty much the only reason. It's usually also tuned out when logging during the tuning process just to get better feedback from the engine, but usually DFCO is turned back on after tuning is done.

you are correct, slightly worse gas mileage. I lost about 1.5 or 2mpg when I tuned it out. however, there is a way to adjust the DFCO parameters so that it cuts the fuel on decel without popping (agressive parameters), but determining those values can be time consuming.
