Your MAF spits out a frequency based on how much air is moving over it. When you tune, you are defining what airflow value is at each frequency.
If Intake 2 is showing the same airflow at a lower frequency... then yes, if you're able to hit the same frequency as Intake 1, you are moving more airflow.
Your engine is an airpump. The more air you can pump through, the more power you're going to make. When a car is tuned the proper way, you can get pretty close estimates by reading how much air is moving through. A rough estimate is that each lb/min of airflow translates to about 8.5 wheel horsepower. If you're reading g/sec, then multiply g/sec by 1.1 for an estimate.
