Its more like it is getting the most power out it can with the air it is flowing. You can get more air flow with things like CAI and Headers and get some improvement. After that you would need to either force more air through or get it ported.

As an example of why are engines aren't as "tunable" as other, take the last port-injected NA truck I had. That vehicle had 86.4% volumetic efficiency which was considered good. My stock LLT had 98.9% VE. After CAI/Headers/Hi-flowcats/Exhaust it went to 102.x% (and wasn't running well). Vince retuned it and it went to 109.6% VE. That is amazing! The engines are breathing machines! There isn't much room to improve without forcing more air through. You can't say the same for a car that is at 85% VE; there is lots of room for improvement via tuning, cams, porting, bigger intakes.

The engine and transmission can handle more power, we just can't develope more with out going to some extra trouble.
