Last time I had an issue get my car inspected I had to have all but 2 monitors in readiness mode. I had a CEL on my '01 Impala from a bad spark plug. I used a scanner from Autozone to figure it out and then cleared it. If with the CEL gone it wasn't in Ready mode. They told me it could take 50 - 100 miles to get the monitors back into "Ready" mode after they had been cleared.

I had to go get on the highway and drive a while and then came back. After two attempts at that I got it in ready mode in order to pass.

Maybe your monitors haven't had enough time to get into "Ready" mode after the tunes. Go drive it 50 miles or so and have it inspected again.
