You can go with tuning software that does not manipulate the original calibration verification numbers (CVNs) so the modified tunes will still appear as stock. The only issue then becomes the flash counter. Your tunes will appear stock (good for warranty), but the flash counter will be higher than 1.

Honestly, the services techs will typically only check the CVNs when there is a major powertrain failure (engine, transmission). If you're taking your car in for warranty work on your A/C, the chances are almost nil that they would ever bother looking at your CVNs. That's a time consuming process and the dealer is looking to turn the job around quick.
