About the only thing you can do without messing with the warranty would be an intake and anything after the CATs in the exhaust and better wheels/tires. The rest would be mostly cosmetic. You may be able to do some suspension stuff without totally voiding the warranty. I think doing the suspension will just void the warranty on that area. The rest of the warranty would still apply.
As far as preformance, I think the 1LE would be a touch faster in the 1/4. The 1LE is set up more for a road course or auto-x then a dragstrip. With Auto versus Manual, the manual will feel faster, and more fun. The Auto will be easier on you in traffic and according to most results is just a slight bit faster in the 1/4 then the non-1LE manual.
