Big difference between matte, satin and flat when it comes to painted finishes. I've painted enough cars, trucks, motorcycles, snowmobiles, motorhomes, custom helmets, ect over the past 20'some years and can say without a doubt that a good body shop can spray a hood that is way easier to maintain than the vinyl wrap. Once I have an issue with my hood I'll be spraying it.
As for clear, no do not clear over the vinyl. But, for many years, not just recently you have been able to make clear matte/satin/flat by adding flattening agent to it. Just like adding flatten agent to single stage colors to flatten them down to your liking.
It's not rocket science but just needs a shop that has their shit together.
