You can, but if the dealer sees that the computer was flashed (even though they can't see the specifics of the tune) and it's not documented as service by a dealer, they could use it to deny a warranty claim.
The way I have experienced it and that it's been explained to me is that it's not the mods or tune that necessarily void the entire warranty, but whether or not they can determine that that modification or tune caused the failure. It is very easy to blame a lot of failures on altering the way the engine& trans run from the factory with a tune.
Example would be like if you put different Mufflers on you lose the warranty on the exhaust from the behind the cats back because it's one piece and it's been modified but if the cats fail the mid/cat pipe is stock and covered or if engine blows it's not a result of you changing Mufflers therefore it would be covered. Ect.
