If the repair is done right, no compromise to the structure will exist. Insist on a full quarter. I have seen a 5th gen which had the rear quarter replaced, they cut the upper rear sail panel just above the quarter glass, very hard to tell a repair was made.

The full quarter actually is the rear skin, rocker, upper sail, and door jamb. Its all stamped as one piece. Getting into that level of replacemet is extensive.

So consider that when you are talking with your repair shop as the price could get out of hand with that kind of shop time.
