That can definitely happen. Seen it before. Rain water doesn't always mean its safe. Also the water could be fine, but what was on your car and dry at the time can react badly with standing water that is allowed to dry and bake on there.

May need to be repolished and coated. Have your detailer use IR lamps on the paint after correcting the spots and then allow it to cool (repeat 2-3x) to verify that heat won't bring the spots back BEFORE re-applying the coating.
