Are u actually logging a misfire, or are you assuming this because of the popping sound.

I'm willing to bet it is un burnt fuel in the exhaust system firing off when you give it throttle after deceleration.

With no mufflers, and a larger exhaust without a tune, I'm sure you are running a little richer than ideal.
