UPDATE and SOLUTION:

After one night with battery charger I tried to lock trunk and it worked at first time!

But the button on driver door for trunk opening didn't work and windows relearn didn't work. BUT after closed and secured the top (that was possible to do once the trunk was locked) I tried again to relearn windows and it worked at once!

After relearned windows the trunk button on drivers door worked as well!

So the solution to relearn windows on convertibles seems to be that you have to have top up and secured. I guess the problem with locking trunk had with low battery, even if i think it was not that drained. Also seems like you have to relearn windows before trunk button work.
