I have headers, high flow cats and a SC, but they never looked or cared as long as there was no CEL, I passed. I'm reading here the inspections are a bit more strict/comprehensive. Am I going to have issues or have to pay out of my butt to get it to pass? Can anyone recommend a place?

Should also note that this is my toy. So the <5000mi emissions exemption might apply, right? I've owned it for 5 years and it only has 14,000mi on it.

Tom Henry doesn't tune anything. They have an outside guy come in and do it, and I've heard the tunes are overall junk and overly rich. Domin8 tuning up in Wexford does LS engines, also so does FJ performance south of the city.

Alignment, I'm looking for suggestions myself. I heard Fleming in Mars has a guy that does alignments for a lot of the sports cars in the area.

Your emissions depends where you live. If you're in Allegheny county, its a visual plus plugin. So you should be fine. if you're in Butler County, no emissions.

Finally, no, you're not exempt.
