1. C5r timing chain
2. Replacing the Ls3 chain tensioner to Ls2 dog bone dampner.
3. Melling oil pump (10296)
4. Chromoly pushrods
5. Brian Tooley racing platinum valve springs "0" failure rate.
6. ARP cam retainer bolts (opt)
7. ARP cam sprocket bolts (opt)
8. ARP head bolts (only because you can reuse them many many times)
9. For L99's it's also a good idea to get your heads cncd and ported
10. Swapping out your L99 intake valves to hollow Ls3 valves
11. Rocker arm trunion upgrade.
To name a few off the top of my head.

2001 ws6, 40k miles, Ls3 416 stroker, short block built by PER the rest by me. LPE Ls3 heads milled to 12-1 comp, FAST 102, NW 102, kooks 2", dual DMH cutouts, Magnaflow C/B, BTR cam + springs. Full UMI suspension.
