I've read so many forum posts on the LS3 and L99

.. and yet I am still having trouble understanding the fundamental difference between them.. Same thing goes for the A6 and M6.. if anybody can enlighten me it would be much appreciated.

The LS3 is the engine that comes with the 6-speed Manual V-8 cars,
The L99 is the engine that comes with the 6-speed Automatic V-8 cars.
Fundamentally, they are the same eng, with the L99 having AFM (Active-Fuel Management) and 26 less HP.
The A6 refers to the Automatic 6-Speed transmission,
The M6 refers to the Manual 6-Speed transmission.

Anything Else???
