Shifter problem

When I first put my MTI short throw shifter in there was a significant increase in shifting smoothness. I have had the trans out twice since then but was careful that everything went back together the right way and nothing was damaged. That being said, it seems to be back to shifting like it did before the install. The 2nd to 3rd shift is the most noticeable. Just wondering if anyone else has experieced this problem, and no I haven't contacted MTI yet.
