Unfortunately it may be overspray, the camera sometimes will pick up things you cannot see with your eye, especially when you use a flash.

I clear coated the black on the engine cover but not on the intake box. Didn't want all of it to be glossy but really like how it brings out the black on the engine cover.

No, I did not sand the black before putting on the clear coat. If you sand it even lightly it will show every sand mark on it. Just clean the black portion and a light coat of clear. Different story if you prime and paint. You would lightly sand it. I wet sanded in between coats of primer and paint (on the painted portions).
