It looks like something is preventing that piece from seating properly. At first I thought the door was out of alignment, but upon closer inspection that panel is not properly positioned or seated. It needs to be fixed.

That mere fact that you are here asking this questions should be answer enough. If this is going to bug the heck out of you then don't keep it. If you can live with the fix go for it. You are the only one that can make this decision. Good luck.

As well weighed in my mind is the fact that I trust the dealer and they seem to trust their body shop and the work they do, as well they were very proactive in setting this up.
