How can I do this and retain warranty? Will dealer sell a 1LE rear and reprogram my computer?

Good question and something I can't answer...could always call the dealer and ask if they can reflash the computer wit the 3.91 gear set and keep the warranty.

I do all of the work on my car myself so I've never gone back to the dealer for anything. I bought this car knowing I would never bring it back even if something did break

you have a auto. there is no way to put 3.91 gears and keep your warranty. GM does not have a program for you. They only have the 3.91 for the manual cars. If the dealer is saying they will do it and you will keep your warranty you better get it in writing befor they do the work. I think they told you that by mistake.

Maureen Rodgers Cheverolet (Amazing Forum Member) got me my P/N 19301504 3.91 1LE/Zl1 gears/kit.reg price is $433 She matched SummitRacings price. Got a goodie package with it !!
Then I took it to a local GM dealer and had them install it, then returned after 600 breakin miles and did a flush and fill for a total of $620..

I have an auto and 3.91s and it does come with the warranty. I asked 2 dealerships and both were unsure so they emailed the appropriate people and since it is a stock gear in the Camaro they both separately told me it was covered under its own warranty (i didn't have factory warranty so didn't bother asking about that) believe it was a 12 month warranty

Would it be the same length drive shaft for both auto's and manuals? Or what needs to be done there?

Your driveshaft will bolt right up, the differential is the same housing auto or manual, only the shafts are different because of the different transmission lengths.

I do these all the time. Estimate is not high at all. I would recommend upgrading the differential bushings while the carrier is out.

I too was quoted at around $1,700 from a local dealer to install and re-calibrate
