Actually, let me clarify. The paint is stock (except for the stripes), but I had the whole sanded and re-cleared to get rid of the stock orange peel. If that makes sense.

Get a Pocket Microscope
Here's a suggestion. First thing to do is get up-close and personal with the paint finish. Go to Radio Shack and purchase an illuminated microscope ($13). This will help you really see if this discoloring due to the fungus spotting, or possibly micro chipping due to a some other unknown force (landscaper with a weedwacker). These little microscopes and magnifiers work great.
P.S. I've personally seen your ride, and it is awesome.

After checking the car we found that the "fungus" had hit every panel to some degree but way heavier on the sides of the car. Heck, we even found traces of it on the roof! It wasn't micro chipping as something is on the paint and etched in. You can barely feel the tiny bumps. Thanks everyone for your help and suggestions. I guess it will be on it's way back to the painters and out of commission for a while. :( mark
