A simple "yes it matters" isn't a answer but more like an opinion. If it truly matters share your reasons.

I believe the only difference is that the SS auto comes with 3.27 gears and the manual comes with 3.45

I'd like to do this swap too. Now going from a 2:92 rear gear to either SS readend would be a step up but what all is really involved? If going from a LS to a SS do I need the axles and hubs from the SS too or will the LS axles work with the SS differential?

From reading another thread, it seems you will need the SS differential, axles, and new wheel bearing hubs. You may also need an SS driveshaft as well. You'll also need a tune to correct your speedometer for the different ratio gears. http://www.camaro5.com/forums/showthread.php?t=169341

Check out that thread, it may be of some help.
