Are there significant differences in noise between designs and brands? I don't mean the good noise like exhaust rumble, but am instead talking about the increase in tick/tap at the headers themselves that headers can cause.
Flange thickness, wall thickness, stainless steel, mild steel, etc, etc, etc. All of these factors will have an impact on the unique sounds that a set of headers makes. Would I call it significant? No, I wouldn't. No one is going to hear you car and say, "He has __________ headers. I hate the way those sound compared to ________.". Primary size, cats, cat deletes, and your cat back are going to make the biggest difference in the overall sound of your car.

Okay, so what's the breakdown then? What configuration is going to mitigate the header noise, whether significant or otherwise?

If you are referring to volume there are some steps you can take to quieten them down but long tube headers are going to make long tube header sounds. With thin wall tubing you are just going to have different sound characteristics than with thick cast aluminum manifolds.

What about an X-pipe? Does it rob bottom end power for top end power?I want to do headers & cats but retain the stock mufflers. I like the idea of moving the 3-> 2.5 connection closer to the mufflers.

You will see no measurable difference going to the x-pipe. Moving the step down farther to the rear of the car will make no difference at all. No matter where it is it is still there. You would have to have a serious forced induction set up flowing a whole lot of air before anything you do behind the cats is really going to do much for you though.
