What is the compression ratio allows for safe and reliable supercharged performance with LS3 416 c.i.d stroker ???

Depends on fuel. 91, 93, E85, C16...

That's a loaded question because there are a lot of things to consider. What your power goals are, what kind of blower, cam, transmission, etc...
Typically, about 10:1 if you're looking for a straightforward answer

and you have suggestion for the base crankshaft,rod,piston and for the top i had Fast LSXR int manifold , BBK Throttle bodies 102mm , Trick Flow Gen5 255 Cylinder Head |

put it at 9.5.1 and should make great power..
a simple relaible setup is callies compstar crank and rods with weisco pistons with the tool steel pin up grade. I have had that same setup 1000rwhp no problems with no hick up on a few cars |
