Take it to a different dealer. This was a known issue that happens on stock vehicles as well as modified ones. You could bring up Magnuson-Moss Act, but check around with other dealers in (or out of) your area till you find one thats willing to work with you. They are out there.

Part of the reason for replacing the entire supercharger is that it is an assembled unit from Eaton, not GM. and I would be willing to bet that their warranty/coverage is such that they pull the entire unit to send to Eaton for work/repair/inspection instead of letting GM do the work.
It covers GM's ass in the event that something gets damaged by GM during repairs.

Don't blame GM for a crappy dealer. I do agree with you for pushing to get them to buy back your car, just gotta make sure you are complaining enough to the right people.
I would imagine the dealership will do what they can to prevent them having to buy it back, so go around them.
