It may be a simple matter of 1) marketing and 2) durability concerns.
First, GM WANTS you to buy a ZL1 for $15,000 more, not buy the SS and add $2,500 in a calibration.
Second, without a hardware upgrade to the engine internals, a 40 or 50 HP bump will cause more engines to fail. Not a lot, but statistically more. I don't think GM pays money to give away free engine internals capable of HP increases. That being said, many people on this website have added forced induction to the LS3 and not blown things up. So GM may simply not want to do this for that reason alone. They did it with the 2.0T (not sure if it's still available) and maybe they had enough field evidence to not go this route.
But I agree this is something GM should tinker with.
