Sunroof is stuck open...help!

How do I get it programmed?

Someone else might have the answers for you. Tuner software doesn't go into the BCM and I don't know if by default all of them will allow sunroof operation or if they are programmed vehicle option specific. I was offering a possibility.
The manual is there for you to help diagnose where the problem is.

You’ve been awesome and the manual is a great start.

What is looks like so far is the Sunroof Control Module is waiting for a response from the BCM, but is not getting it. I guess I need to find someone with the ability to dig into the BCM and make it “handshake” with the SCM.
