Update: I called the service advisor to make sure that the service was going to be covered under warranty...he said "This time, yes." WTF? I asked what could have caused the damage and he said, "over-revving the engine". Now correct me if I'm wrong here, but aren't there members on here who have put superchargers and such in their cars and have revved the sh!t out of their cars without similar damage to mine?

Finally! Got my car back in one piece. Talked to my service advisor who said, "...I didn't even look into the computer for anything, we just wanted to help you out here." To which I replied that I did not have a tune anyways. I then asked him how bad the damage was in the end, and he explained to me the same stuff as before. He then said, "Just watch those high RPM's. You have a manual trans, right?" I said, no it was an AT. He replied, "Either way, but I'm not saying that it was the cause." I said, "It's strange that the rev limiter didn't help in this case." He gave me a look like 'ah, crap' and said, "Well, it could have also been a faulty part.
Either way, here is the service paperwork...
