Is there a way to configure the '12 radio so it knows whether anything is plugged into Aux? I'd like it to skip Aux if there is nothing plugged in. The same goes for CD.

I have the iPhone plugged into the USB port. I'd like the Aux/CD button to basically be my iPhone selector.

The only way to do it is to have someone hack into the cars computer and program it. You are not capable of doing what you are asking from the factory.
