I feel for you. Nothing worse than a problem after the install. Sounds like something found its way into the cylinder. It would explain the spark plug and the valve issues. Hope I am wrong.

Another update, So I talked to my shop yesterday, he recommended scoping it. So I brought one home from work and checked out cylinders 1, 3, and 5. Then I called it quits. Cracked a beer and relaxed on the couch. I did manage to snap a photo of cylinder 1 and it kissed. Its hard to tell by my photo but I plan to do a more in depth scoping out of all the cylinders with better pictures and those I will post when I am down. My main concern is cylinder 4. I talked with the shop again today and gave him a brief run down on it. To help with the labor charges I will go ahead and take the heads off since it has to happen anyways. Again, I will post all kinds of pictures up once I get them. Basically yes, the timing was off, my screw up, expensive lesson learned but believe it or not I am ok with it. S#$* happens right? lol

You can't do clay on the piston without removing a head. Dial indicator is more than enough. Find tdc and check piston to valve. Then rotate engine 10 degrees in both directions and see if piston to valve tightens up. If it does go another 10 degrees in that direction. Keep going till u find the tightest spot. Not sure what guys are recommending as the tightest distance for a LS3?

It sucks to have things like this happen, but you do have a good attitude about it, so good luck, unfortunately I think trying to meet a deadline (to make it to the tuner appointment) may have played a role in it. At least that is my experience.
