Sounds like an alternator going bad and I think you end up killing your brand new battery if that is the case. If you fully charge the battery, it should read about 12 volts with the vehicle off. If you start the car and test the battery and it doesn't increase to 13+ (and assuming you've ruled out all of the potential ground issues that can cause bad charging), then 99% of the time its the alternator.

These cars have an adaptive charging system like all modern gm's. The voltage varies depending on the state of the charge in the battery. It can be as low as 12v even when running.
In your case though it seems the alternator must be on it's way out.

So, I pulled the alternator and had it bench test. It passed a full load test with flying colors. I think I may need a new one anyways though. I noticed a chunk missing out of the base of the ground stud in the alternator. My best guess at this point is that it’s not making full contact, causing the intermittent issue of low voltage. I’ve attached a picture.. at least tried to. May have to copy and paste link.

It is possible, that's a sizeable chunk, and these cars are very sensitive to grounding issues. Personally, I wouldn't be happy with that alternator on my car. But that is a pricy purchase to make without being certain of the cause.

Have you checked all your ground points? Rear of the heads, chassis, etc?
Per another older post, 'Every bolt marked 2 is a ground. 4 and 6 on the front of the passenger head are also grounds' While the diagram shows a 2010, the locations shouldn't have changed. I know you have had a lot of work done lately, especially with that Kraftwerks, so it's possible something is loose or was never connected.
