Shouldn't be different, I put an LSA block in my SS 1LE and it bolted right up. Clutch is crank specific because of the flywheel bolts. Are you using an SS clutch?

Have you measured the distance from where you think it's bottoming out after the pilot bearing and compared it to the length of the input shaft? Is that how you know you're bottoming out? I would measure both of those things to confirm that's what is happening, maybe there is some resistance somewhere or a misalignment. Is the ZL1 tr6060 new or used? Maybe you need to clean up the input shaft and remove a burr or something?

Is there a chance the input shaft has a larger diameter? Can you confirm the ID of the pilot bearing and input shaft diameter will fit together?
