I had this exact set up on my 2010 camaro ss l99 with factory mufflers and it kept throwing codes and would not pass emissions, so I had to remove it and throw the factory set up back on. Is the only way to get around is is with a custom tune?

Yes, but you should have known this well before installing them. There are a hundred threads about "will my headers throw a code?"
