Does anyone know if a 3" cowl hood will clear the intake ?

Im sure it would. The main problem is the interference where the weatherstrip is. You can see on the first post, page 1 that that area has been trimmed for clearance.

Our COPO style hood uses the same top skin but def will clear anything out there.

Its actually tighter in the front by the TB then it is by the weatherstrip, as far as hood clearance goes.

^^^ What he said. For my pin-on Harwood hood with 3/4" Dynamat hoodliner, there's easily a 1/4" to the hoodliner, so 1 inch would be my estimate, and given I hadn't adjusted the back vertical alignment of the hood with the fenders, there's probably a little more than an inch when everything is aligned. Sorry for my crappy camera phone photo:
